Yeah, doing it the same way you did in the civ phase, that is, via colony planner, will only modify your ship for aesthetic purposes.
The ones you unlock for your ship by accomplishing badges are brought from different empires. To do so, hover over a colonized planet and “open communication” with them, and click on trade. You should see whatever tools they offer from there. The kind of tools they offer depends on their trait (i.e. warrior, scientist, bard, etc). Although you can always go to your empire to buy them, they are usually expensive when compared to foreign empires.
